The mail servers are not configured to automatically delete any messages that have been stored in any folder.I had a problem with deleted mail not appearing in Trash too, but I only use Questmail. On November 7, I replied to an e-mail titled Discovery that was sent within the previous day or two, then I accidently deleted it and now I don't see it in my trash though I have trash before and after it.
Mandler, if you're reading this, have you noticed the problem ever again?

IMPORTANT USAGE NOTES REGARDING QUESTMAIL
* If you DELETE your email from QuestMail, it will be deleted from the server and, in this case, the deleted mail will NOT be available for retrieval from your primary email client. Messages moved to the Trash folder will automatically be deleted from the server after 7 days and cannot be retrieved once deleted. If your intention is to store messages in IMAP/QuestMail Do Not place them in the trash folder.

For one account, I created a folder called Archive in QuestMail, I put things that I might need in that folder, and then will put them in the trash folder later once I am sure I do not need them any more.

I just use my inbox for that but I accidently forgot to toggle before deleting, then I mistakenly thought I didn't need any of the deleted email anyway. At least it wasn't important.
