I read this in the tutorial on filter order (http://service.futurequest.net/index.php?_a=knowledgebase&_j=questiondetails&_i=100):

"SpamAssassin - note that SpamAssassin may not be enabled both as a Global filter and also as a filter on individual mailboxes within the same account."

Is it better to set SA as the Global filter? Or is it that some people want to set different values for SA on different individual mailboxes and so do it that way?

A Global filter would apply one set of settings to ALL of the mail accounts. If you set it individually, then you can have different settings for each mail account (and even not enabled on some mail accounts if you wish). When configuring SA on an individual mail account, you can use the "Also apply these settings to" to apply that configuration to other email accounts you wish to use the same settings which will save you some time.
